Just be careful of books and other artifacts (like tablets and such) that have the knowledge of life and death written on them.
On a more *serious* note, you should probably just drop lava on all of them and start a new fort in an opposing dwarven faction and go to war. The filth of the heretics stinks greatly in this realm, and they must be cleansed, Brother!
Torture though I'm not so sure lol.
And i would think if u built good temples to good dieties i would guess the Migrants would be more likely to have that religion.
DF is incredibly complex so i would simply work with a real life attitude and stay alive long enough for the unwanted religion to die out ;)

I've also heard that with the villains update, certain peeps can bring in and leave certain books behind before leaving the fort. Dont know the validity on that tho.

I think it would be pretty funny if gods cursed dwarves in fort mode for desecrating temples like they do in adventure mode.
