In the original game, he was a senior mercenary of Umbrella, who had to pass information about monsters to Umbrella and destroy his squad and all witnesses to the incident.
In this remake, he still has to collect this data, but it looks like he became an Umbrella mercenary for cover and is actually working for someone else.
So far, we don't know who this "someone else" is. But if you consider the post-credits scene that hints at a Code Veronica remake, his actual employer might be Albert Wesker.
Also wasnt wesker a higher up of umbrela?
Wesker left Umbrella shortly before the events of the first game. Since then, he has only pursued his own personal shadowy goals.
During the events in Raccoon City, he was already working with a rival company to Umbrella and Ada Wong was one of his agents. Perhaps Nikolai is another of his agents.

Nah i bet he survives some how to appear in a later game, its similar to the comic book villain who falls in a botomless pit.

Remember that the rail gun/FINGER was developed by the government of the United states .
Because of that their plan is to maximize PR damage to umbrella by preventing them from destroying or hiding evidence.
Nikolai was hired and was allowed to work for umbrela for longer in order to keep cashing in from them as well as cashing in from the mysterious third party
Wesker betrayed Umbrella after "dying". Getting stabbed by Tyrant was part of his plan.
Nikolai probably works for him.
