Can no longer repair destroyed wall or ceiling segments, or install new modules
Earlier in the game I definitely could, but now after that big drillship of the cogs swarmed me, they did massive damage to my drillship (about half my modules and wall segments), and despite having both repair kits and even replacement modules, I'm not able to fix or replace anything.
There was one single exception though, a copper floor with hole was able to be replaced with a new one.

Any idea what's going on and how to rectify it?

Hmmmmm..... I wonder if you can replace the car itself. (I'm already at 4, so I doubt it.)

Repair kits can repair things, not replace them. A destroyed wall is a wall that is missing; something to replace not repair.
Use breach replacements: https://wiki.volcanoids.com/doku.php?id=items:breachreplacement

Thank you, I'll have to see if I have those, but somehow I suspect I'm out and that's why it stopped working. A warning message or something would have been useful when players are being dense, but that's why it's not a "released" game yet.

To be fair, this is one of the first things explained to you in a quest when you capture your first ship very early in the game.
