Every faction calls themselves what they are, every rank in the faction is named out of what they do and even npcs get dumb names that describe themselves like hybrid, nasty or rat.
So it only makes sense that beings from the sky are going to follow the same rules...
"Skyaniden" according to the shop page, which means the English "Skyanides" is a direct translation.
Anyway, my main question here is whether the people of Magalan have come up with this name? Or has someone like Adam learned that it is the name of a species or that it is used wherever they have come from?

Either this is the name free people are using to refer to them, wouldn't be hard to imagine that since they are so literal like I mentioned before.
Or like you mentioned, Adam could have learned it through elex, the ammount of elex he consumed made him able to communicate with their creators. He mentions that elex is connected to them which is why the free people would have no chance to fight against them while using it, even in the mana form.
We had such great names irl, such as "The Grand Canyon"... oh wait, no, that one is terrible.
Okay, how about "The Rocky Mountains," ♥♥♥♥, ♥♥♥♥, that one sucks too.
Ah, I've got it! "The Gobi Desert..." wait, "Gobi Desert" just translates to "Desert Desert."
Names don't need to be over complicated.
Game projects with a much higher overall budget would have featured longer, more detailed cinematics - particularly at the beginning of a game, which bears risks, too. ELEX's introductory video in cartoon style tells a few essential things only but raises questions and e.g. shows destroyed cities with multi-story buildings that are not found within the gameplay areas of the first game.
It's 160 years since the catastrophy. With the average life span of people during those years of trying to survive in the post-apocalyptic world and fighting everywhere with faction infighting, too, the story NPCs like Ray, Nasty and Rat are from the current generation. Nothing is known about their parents and family tree.
Hard to believe that grumpy players would prefer more common naming conventions as used for ordinary people on Earth. Probably the people of Magalan don't follow a "first name and last name" scheme anymore but choose names with reputation/fame purposes in mind. Btw, extremely ordinary names for humans would still require localization, if releasing a game for different languages.
With regard to The Hybrid, that isn't a bad handle for such a half human half machine construct. Just as the available cutscenes don't tell enough about why many of the free people know Alb Commander Jax and where they have encountered him in person, various people (not limited to Alb Elexetors) have dealt with the Hybrid before in various ways, possibly also during some battles outside the Ice Palace which lead to the rise of the Albs.
The clerics could call themselves Followers of Calaan or such, whenever they advertize existence of their faction and goals. It wouldn't be important, since all that matters is that the people use some clear and concise names when referring to such factions. More background about Arvid and his teachings and about the other factions is beyond the scope of the game anyway. Most of the faction activities have come to a halt after all the fighting. They are on the verge of defeat due to the rise of the Albs, mutants and Elex abuse.
