How does the pond work?

I built it and tried to fill my empty bottles, but it doesn't work. I am not sure how I can store fish in it either.

It can only be used to store live fish. Live fish can only be caught with the fishing net or the fishing trap. Using a javelin or any weapon will give you fillets aka dead fish.

Once you have caught a live fish, you can go over to the pond and orient yourself until you get the green square pointer target thing in the pond. When you do, you can then release the fish into the pond by clicking your left mouse button or whichever key you have set for using your main items.

Make sure to not release/drop the live fish in anywhere that is not the pond. You will lose it in the ocean or it will turn into a fillet on dry land.

How do I get the fish back out of the pond though? The net doesnt work on it.

You can only pick up the fish from above and below the pond, from the left or the right you won't get the prompt to pick up live fish.
