I can't seem to build it inside city state territory

It has to be on a coastal tile, WITHOUT a resource, and you can only build them after you attain Navigation. You weren't in the wrong place or wrong time were you?

I do have the technology but couldn't really figure out why I couldn't see it at times.

So, best way to get it is to declare war on a city state, destroy one of their coastal tiles, make peace and then send a worker on it before they can repair it?

No. You replace the improvement on the tile (and regardless, you can't destroy improvements other than fishing boats/oil rigs, only pillage them).
Just go in their territory and put it on a tile next to the coast.
