It appears that this was designed that way.
Look in the steam game files folder "Assets\Sounds\XML\" for the files "AtomicBomb3DScripts.xml" and "NuclearMissile3DScripts.xml", edit those files to remove the lines that say "<iDontPlayMoreThan>1</iDontPlayMoreThan>", and save the files. You should then get the animation and sound every time. Make sure quick combat is turned off to get animations.
You might want to make a backup copy of the files before editing, although if you do mess something up you can usually just verify files to get the original ones restored from steam.
