You need an Inquisitor to remove religion from a Holy City, otherwise it will keep coming back.
Missionaries seem OK spreadig religion, where there is none already, but not so good when there's already a religion there.
Missionairies only scale with eras, so they remain cheap and relatively spammable if you're looking to spread your religion. They also move quicker than Prophets.
Basically, you want to use Missionaries to expand your influence and Prophets to either build Holy Sites or "nuke" the an enemy civ's Holy City if they're spamming Missionaries (looking at you Haile Selassie you backstabbing jerk)

I never realized they were immune to attrition by the way, is that for sure?
