in order to conquer a city (take it as your own) you need to use a melee unit for the final attack. so when it stopped taking damage the game is telling you to use melee to actually take it.
You can't destroy city states without mods or specific civs like Austria. Most can only conquer them.

Embark a scout and put him on the same square as one of the frigates (Ship of the Line) you are bombarding the city with. He'll be safe there. When the city is at zero health, the scout can swim in and take the city.

Or just use a trireme or caravel or privateer ship to capture it.

Still need a melee unit to capture the city first though.

Why do you want to capture a city-state anyway? A friendly/allied city-state is usually much more valuable to you.

And it'll be longer before everyone hates your face

1. It's in the way
2. It's allied with Greece
3. It has coal/oil/:Uranium:/aluminum and there is barely any on the map
4. You don't want a religious enemy getting faith from a religious CS
5. It has a natural wonder which I really, really, really want, but don't want to steal with Great Generals
6. Because I can
