If it's just light headaches try taking breaks every 2 hours of playing. Open up your window and let in fresh air when you are playing. Drink water and have a mild temperature in your room with the use of fans or similar. Of course remember to sleep during night instead of staying up til dawn. Try to play without sound/noises as well.
If it's migranes, like I have, do everything above and as JEELEN said consult your doctor. Migraines is the most painful thing in existence but usually lasts for multiple hours, but not many days like you wrote (then you would probably be sent to hospital)
I think you only have light headaches, because if you had migraines... oh boy you'd feel it.

If not see a doc he would no doubt say cut down time on gaming at one time if its only doing that causing headache.
And always take brakes as sitting in one position for hours is not good either.
Let's face facts, folks, the human animal was not designed to spend hours at a time sitting in front of a monitor 12 to 18 inches away from the face. That's got to be bad for the eyes, even in healthy specimens.
If a few hours of this kind of close-in work causes discomfort, perhaps a doctor might recommend reading glasses or some such.
Or just get up every 20 minutes and walk around for a bit.
Or ... ibuprofen ... 3 tablets ...
If you're already wearing glasses, DEFINITELY make sure to see an optometrist to make sure the prescription still fits! Depending on your age, you might even need a separate pair for close-in work with computer monitors. (it sucks getting old, let me tell you!)
There's an episode of the '60's TV show "Mission Impossible" where they switched out the Bad Guy's glasses for a pair that looked the same, but the prescription was slightly altered, in order to deliberately give the guy headaches. That is based on reality.
I'm sure you have heard of "ibuprofen" -- that's the generic chemical in over-the-counter headache medicines like "Motrin" or "Advil", among others. You save a lot of money buying the generic instead of the brand name, and it's just as effective.
When you first start a new game there is a button near the bottom right of the screen that says "advanced setup". Click that and from the advanced game options menu select the Quick Combat and Quick Movement options. In game these will stop the combat and movement animations from playing and may help any headache problems that are related to motion sickness or vertigo. You can also use your mouse wheel while playing to zoom in or out for less or more detail depending on what is causing the issue. Though you may want to close your eyes while zooming in or out if vertigo is a problem.
Once you have created a game and started playing there is an icon of a hex surrounded by 6 more hexes at the lower left corner of the mini map in the lower right hand portion of the screen. If you click this it switches you from the normal 3D game view to the flat 2D strategic view. Its a very low resolution view, with no animations, that makes the game look like a board game. Easy to see and easy on the eyes. It will remind you somewhat of playing the original DOS civilization game. I was legally blind for about 5 years before my eye surgeries and was able to still see well enough to play the game in strategic mode.
Also please go visit your physician. You may have hypertension (high blood pressure) and not be aware of it or it may have gotten worse if you all ready do have it and know about it or your body may have developed a resistance to your medication over time making it less effective and you need an altered or different prescription. Migraines that aren't attended to can lead to worse problems.
