Easy way to stomp the elder next time. Prior to summoning, drop lots of campfires on the outer stone ring of the facility and the ground just beyond. You should have lots of rock from all that mining you did, use it. :D Then, you simply set up opposite side from the elder, shielding yourself from his attacks and sniping with a bow. That annoying roots attack he does is completely nullified by the presence of the campfires, and he generally won't cross them either, so you can snipe with impunity (just dodge his ranged attack behind the indestructible pillars).
The aggro is another thing all together, it is questionable if you had your secondary base too near it, as they should be able to wonder around but have some sort of range. Like when events happen, you have the red circle thingy on your map, the same could be implemented with bosses but I have yet to see them wander too far from their spawn, sure, they will chase you.
I usually am over-prepped for fighting bosses, when it comes to using teleports. I setup first one where I make land, another about halfway there and third near the summoning altar. these 3 teleports are the minimum. Prepping to fight moder, I build 9 of them around the altar and peppered here and there in the vicinity.

If you can get somewhere and hide and break aggro, they should go home to their arena, not camp your spawn. But you need to get them off you to do that, which means running a good distance and going into stealth, or entering a cave, or the like.
