Bones are from skeletons and piles of bones, often found in the burial chambers found in the black forest. The bird guide tells you not to go there because it wants to you kill the first boss to prove you've at least got the basics down.
Also, there are world modifiers that you can change before loading up your save file. You can increase loot drops from that without the need of mods.
If you think you can handle Black Forest, by any means, start exploring there. Just don't be angry if you get killed, and have to run there to pick up your corpse again.
There's a reason the crow tells you to kill the Meadows boss (Eikthyr) FIRST before you enter the Black Forest. You will see, when you actually do that.
Additionally you can change the World Modifiers for your world to up the drop chance and quantity of resources. There's absolutely no need to use mods for that.
About the Bone Fragments, it's a common drop from skeletons. You can find them even in Meadows, if you manage to find abandoned structures that are guarded by them. Burial Chambers in Black Forest biome also contain nothing but Skeletons and Rancid Remains, both of which drop Bone Fragments.
TL;DR: Upgrade as much as you could in Meadows and hit the Black Forest for the dungeons. Take out the spooky bois for the fragments. Return alive (optional).
PS: Forgot to mention Eikthyr. Take it out for the antler pickaxe so you can mine copper and tin in Black Forest.
You do not need a mod for this at all. Others have told you where to get more bone fragments and have made you aware that you don't need any bone fragments to repair anything, they are only needed only for crafting and item or upgrading it. To repair items you access the appropriate crafting bench for your damaged items and then repeatedly click the little hammer icon until everything is fixed. The hammer icon is located to the left of the list of items you can craft while accessing the bench.
Now I will tell you how to get as many bone fragments as you want.
Find a burial chamber in the Black Forest that has at least one evil bone pile in it. This may take a while but you will eventually find one. While looking for an evil bone pile you may end up collecting more bone fragments than you need and if so - problem solved. When you find one that has an evil bone pile in it DO NOT destroy the bone pile. It will not stop summoning skeletons so it's an infinite supply of bone fragments. Mark those burial chambers on your map so you can return there whenever you need more bone fragments.

Repairing does not cost resources in Valheim. You need nothing to repair your gear, or your base.
I'm a starting player to this game myself and loving it so far.
While I can't really help with the bones situation, I can't recommend r2modman enough.
Simple program, easy to look up mods with it, no login required and when you download a mod through the program, all of the needed dependencies are downloaded with it.
Easy to use, simply toggle mods on or off and you can easily start with or without mods.

Find and mark a few Dolmen and run from one to the next at night and in just a few game days you'll have all the bones you need without setting foot in the blackforest.
That sounds like a very slow method of getting a small number of bones to me, but if a player isn't ready for the Black Forest it may be their best option.
Let me make it even easier for you, since you really seem like you could use some help.
1. Download r2modman from Thunderstore (hint: use your favorite search engine to find it)
2. After downloading, you should have a compressed archive that is roughly 193 MB (with the name "ebkr-r2modman-3.1.49", version may vary in the future). Extract it with WinRAR, WinZip or 7zip to your Desktop. Your browser might place the file in its own Downloads folder. In that case, find it first.
3. Launch r2modman-Setup-3.1.49.exe in the extracted files. Give it admin permissions if it asks for it.
3a. (Optional) Change the destination folder. Default should be fine, however.
4. Hit "Install" and wait for it to finish. You may launch it right after the install is done via the checkbox. If not, uncheck it and Finish the install.
Now, for the mods part:
1. Launch r2modman
2. In the search bar, type "Valheim". Click the game's image when it's on your screen.
3. It will ask for what platform you are on. Select "Steam". Wait a little for it to load.
4. While selecting a profile, either select Default or optionally create your own profile (with a different name).
5. You should be looking at a window that has different tabs on the left now. Select "Online" to see mods on Thunderstore.
6. In the search bar, type in the name of the mod you want to install. You might want to browse Thunderstore first. It also lets you install with launcher automatically with the click of a button, in the site itself.
7. Install whatever mods you want and click "Start modded" at top-left corner.
8. Play however you like.
PS: Mods will install along their requirements. You don't need to do any tinkering. At all.
Exactly, and you don't even need armour to take out the first boss. A melee weapon, the basic bow, 100 wood arrows, and the rag tunic you start with are sufficient. It runs around so much and telegraphs its attacks so early that it's not hard to avoid being hit.
I don't even bother making regular leather armour anymore, I just jump straight to troll leather and then skip bronze armour because it's too much of a time sink.
What is a .yml and where is it suppose to go?
Well, you probably messed something up when you were trying to install mods that you don't need... or you're just looking in the wrong places. Have you gone into the Black Forest yet? Found any burial chambers yet? Located any troll caves? If not - go do that. You'll find skeletons and bones.
A .yml is a file extension, often used for data.

I have no idea what specific file you're talking about or what it's for so I can't tell you where it's supposed to go.
You don't understand game mechanics.
You don't understand world modifiers,
You don't understand mods.
You don't understand mod managers.
You try to overcome all these ineptitudes by relentlessly tinkering with the game and accomplishing nothing. Instead you are making it worse.
And on top of that, you insult all the people posting here that are genuinely trying to help you.
