As of yet, I've not found a way. Probably, giving favourable terms to the AI in diplomacy and fighting battles with NPCallied armies. So far. So far though it seems like a one way spiral to me though.

I forget if is the same in Rome, but in Medieval 2 you raise reputation by ending battles when the enemy breaks, sparing population of cities, and honoring agreements.

In my opinion this 'reputation' mechanic in diplomacy is completely broken. My Ally had 80 reputation. During the end turn he broke our alliance and became an ally with my enemy. His reputation was still 80. Surely a 'trusted' ally breaking and alliance, and then forming one with your enemy would constitute an untrustworthy action.

Oh, god, so there is no way to increase the reputation. :(

Haven't found a way either. It starts at 80 and seem to mostly stay at 80. I stopped caring about it after noticing it didn't really matter, though I have only played VH/VH on unmodded Remaster and that means diplomacy is always stacked against you anyways, so I always expect all diplomatic deals to be broken.

Still playing my first campaign (savouring the remastered game) as Julii and suddenly noticed my reputation had gone from 80% to 40%. Assume this was due to me attacking my roman allies including SPQR (attacked them outright instead of using a diplomat to cancel the alliance). Some time later I noticed that one of my protectorates was being attacked, instead of interveing militarily (hadn't received any prompt on this so hadn't even noticed) I thought of embargoing the aggressor. Using a diplomat I cancelled the trade deal I had with them and embargoed them. That netted me -10% reputation down to 30%... Makes one wonder ;)

Bribing factions’ settlements also negatively affects reputation, from what I’ve noticed.

Not quite. You'd raise your reputation by capturing prisoners and then releasing them after the battle.
