Edit: if you want to beat it on hardcore, I recommend saving before G1, then after the alligator/orphanage, then just before G3. Should be looking at around 15 minutes, 55 minutes, and 1h30 times on save spots for S+ on a B run, slightly more on A.
G1 - 27 minutes
G2 - 47 minutes
G3 - 1 hour 25 minutes

Mind you, I tried at least 10 times each in the first two sections (after G1 and before G2). If it was a good run, I saved it. If it wasn't, I reloaded the game. The part where everything can go wrong is when you grab the club key from Mr.X. The rest of the sewer and the NEST are actually pretty easy - you barely even fight enemies in there.
G2: 1:20 on 1st, 1:10 on 2nd
G3: 2:00 on 1st, 1:50 on 2nd
These are close to cut-off points. You can reach all of them in half of that time if you are really good. However, if you are within those milestones, you are good.
But i like your idea. Seems more realistic for me.

If you need 40 minutes to fight Birkin G1, you should start over until you can run the RPD in under 25 minutes. The recommended save-spots actually depend on your confidence, your time and your skill.
These two guides help out a lot. They are no speedruns, and will get you to S+ in a relaxed and fairly safe way.

He may talk a little too much, but a lot of his advice is actually helpful. His guides are good enough if you are NOT attempting a speedrun. I don't care about speedrunning, personally, so I'm not out to find the best timestamps - just safe ones.
I honestly hate it too, when people talk. I used another speedrunners guide, and i beaten the game in 1 hour and 10 mins.
What does it matter? I left the guides for the OP in order to decide for themselves. This thread is not about speedrunning, just about getting S+. Not your call to make.
