You seem to forget Raccoon City was like a lab rat testing ground. Umbrella over-estimated the power of the BOWs.
Notice how there are many Tyrants but only one Nemesis. Tyrants seem to kill any living thing, while Nemesis can go after specific people. Maybe these BOWs just don't comprehend how to extract specific non-living objects.
If they had, they wouldn't have their corp/HUNK doing the grunt-work. BoW's (at least the primitive ones during this time-peroid) were wholly built for destruction of some kind. Having one capable of being very specific about who it assassinates doesn't mean it would be smart enough to go grocery shopping for a specific virus sample.
But again, using a BOW capable of specific assassination does not mean it'd be effective at collecting samples. If it was, they would never have had to use their own militia (HUNK and co) to do this for them, not when you can drop a near 8ft tall killing machine to just go in, grab your stuff and leave... Besides, they also wanted Birkin alive. I find it hard to imagine Nemesis invading NEST, throwing Birkin over his shoulder and carrying the pleb back to Umbrella, or taking him out for a cup of coffee and kindly asking where the hell he keeps his sample collection.
