After playing more & learning more about the game, I've found that I just generally don't like to have followers of any kind. They're immune to most spells I cast, but notably can be hurt by Glowing Lance, Levitation Trail, and probably a few others i can't recall. But when you hurt them, they retaliate for a short while. That's all that was going on here, the Levitation Trail perk was the culprit.
That's not all that's going on, because friends becoming enemies should allow the player to attack them, but they couldn't attack the homunculus. Seems to be a bug with not triggering the enemy status for your pet.
Berserkium, probably.
