What point are you at in the game? Maybe you advanced the Hypnosis Lab quest and the objective changed to something else.
They'll come back around eventually. They rotate, kinda. The rewards you get are some rare materials. Rare but not unique. There's a material you can only get from alert, IIRC, but any alert will do, not that very specific one.
Otherwise, they're just another source of random drops that you can safely ignore if you want. If you're interested in taking them though, Major Targets missions are good general loot sources since you usually get a few named enemies to shoot at which tend to have better-than-average drops. Hiss Node missions are usually quick and easy if you focus on the targets (especially the one in the Maintenance Sector which you can bomb from long range with almost no risk). Personnel Protection missions are, in my opinion, best avoided as more often than not, you're just going to show up and watch a couple idiots get suicide-bombed into failure about 5 seconds after you enter the room.
I ignored them after the achievement, cause they are pretty dumb most of the time cause of these stupid heal orbs in some corner behind a dozen of enemies.
