As I can see from your picture it applies to your pharmacy as well. So just mark the area in the hallways right in front of your counters as pharmacy as well and profit. It needs to be one large connected area.
The way the game works from my observations is: The moment a patient got his prescriptions or an inpatient with prescriptions gets released, a space in your area marked as pharmacy is reserved for them. At peak times this can lead to the warning you observed. If you are still growing your hospital don´t worry about the warnings. You loose a couple of bucks here and there. If they get too frequent, you need to act as you might loose too much profits.
