Running the GOG-Version and the mods installed through mod.io.
Where is the new location for the mods from mod.io?

Mod.io uses a certain folder that is not located within the game installation, nor user data directories, instead it uses a predefined folder to access the mods downloaded from mod.io within the public directory. It does so by accessing certain game IDs (and probably registry entires).
For Songs of Conquest this ID appears to be "2645" and the folder is here (in Windows 10):
c:/users/public/mod.io/2649/mods/
The mods are also labelled with IDs, so you need to figure out which one has the ID that you've downloaded (should be easy by checking modified timestamps after installing a mod, or checking the file names).
The mod folder from the user folder that was mentioned in the previous post (c:\users\%userprofile%\appdata\locallow\lavapotion\songsofconquest\mods) is for the local mods that you want to edit on your own client. However, it's not for maps (I think this is meant to edit other types of mods).
For example, when you've downloaded a new map from mod.io and you want to edit it inside the game's map editor, then you simply need to copy the map file from the mod.io folder from the public user, and place it in the appdata folder from your personal profile, which should be here:
c:\users\%userprofile%\appdata\locallow\lavapotion\songsofconquest\levels\adventure
After doing so, the map should appear in the list of maps that you can load inside the map editor.
