After many batches of clones, 47 is the most successful killer, but he rebels and wants to leave.
The comics cover some of his childhood. Ortmeyer used an orphanage and an insane asylum as covers for his cloning, testing and training areas.
By the time 47 joins the ICA (year 1999 in the prologue) he's already in his 30's, left Ortmeyer and is trying to find his own way in the world. Codename 47 (and flashbacks in Contracts) tell some of the story of the first years after the prologue. Ortmeyer kidnaps him, 47 escapes, kills Ortmeyer and most of the clones.
47 actually trys to retire just a couple years after joining the ICA, but is blackmailed into returning to work (Hitman 2: Silent Assassin). After that he decides he can't have a normal life and remains with Diana working for the ICA through Blood Money/Contracts (they overlap). A division of the ICA is shut down at the end of Blood Money but faking 47's death saves the rest of the company.
Six years later Absolution tells a side story of a rogue ICA manager who wants Diana dead and a new clone program started (creates Victoria). The whole story is 47 taking down his operation and destroying the rogue managers division to protect the rest of the ICA. (Dianas death is faked, she's back with 47 at the end)
There's a montage after the prologue that shows flashbacks that all of those previous games events happened (from the perspective of subject 6 who has watched 47 all of his life, he's a childhood friend / former test subject/clone that 47 thought had already died)
Years later (2019) the events of the campaign begin (Paris, etc) that leads to the exposure of The Constant and Eric Soders betrayal. The Patient Zero campaign happens almost immediately after the first season campaign. The second season campaign picks up in 2020 (Hawke's Bay) and carries on through their investigation (Haven Island) and we're at another cliff hanger (waiting for season 3)

There's 20 years between the prologue (1999) and where the campaign starts (2019) with all the other game stories in between and the comics are from years before any of it.
