It's really just paying attention and hiding the bodies
You can use regular bullets to lead guards to the point you shoot at. If the guard isn't near enough to a bush, balcony, trash pile, etc., just shoot nearby to stop his routine and get your target to investigate.
Keep in mind that shots must be near enough, but not too near. [Bullet impacts noticed or too many shots in a row can trigger suspicion.] Also, civilians can be led away from areas easily this way.
To your original post, try using shockwave bullets behind people standing near ledges or water. They'll fall right off... Shockwave bullets also can be used to "push" bodies into hiding places. The game is funny in that you usually just need to get the body close enough to trigger the animation for bushes or trash piles.

3. For these types of missions knocking out a civilian with a tranquilizer dart and having the body found would be just as suspicious as killing them
Learn to use distractions, bushes aren't the only place to hide bodies, and there's no target or guards that can't easily be hidden with a kill shot. You either aren't paying attention or not waiting to understand their routines.
