Report a translation problem
I hate to be that guy but the objects are on the wall...I think most of these issues can be cleared up by paying slightly better attention. I have had zero issues with Colorado outside of a single NPC that walks on the roof of the house.

1st: Does the beaker show as yellow when in instinct? Have you tried using a different bottle of NG? IT may just be buggy.
2nd: Do you have a weapon equipped and in your hands? The test requires you to shoot the dummies in the car so may not progress until you are ready?
3rd: Which building is he in? Did you also fiddle with the valve in his bathroom? For some reason, HITMAN 2 doesn't mark it as an objective (though I managed to skip the valve on my playthrough.)
Final: Are you referring to the basement or the actual bunker? The basement requires you to do one thing to proceed while the bunker requires two things.

There's no ambiguity about where it's pointing. There's no option to interact with it when you get close. Nothing interactable highlights in instinct mode.
Yes, I got that part. I ended the mission downstairs in the vault computer room with the conspiracy-board post its and vault doors off to the side. Once again, there's nothing to interact with in the room. Nothing highlights in instinct mode. I was left stuck down there with no way to exit.
But do you have the nitro? There's nothing to interact with unless you have it
Nothing is supposed to highlight in that room with instinct you actually have to walk around and find the interaction points, there's 1 on each wall and then the computer

Dropping it from my inventory returns it to the "Get the nitro" mission status while picking it up goes right back to where I was without any change. Heck, just for the sake of science...

While I don't have a save there anymore (played another mission after and only have the first "something's weird here" save to fall back on have I demonstrated that I have actually learned how to play the game by now and did not simply come to the conclusion that I was trapped with no way to progress before I damn well tried sticking my nose into every corner of the room in search of something that I could do?

Ok, so there is a guy walking around in the demolition area. One of Sean's men, who is working with him on an explosive mixture. They are trying to get the mixture right and will perform some tests on the safe that's standing there. The guy will walk back and forth from the table to the safe. When he's at the table, he will drop his mixture and walk to the side for a bit.
Now, you can only interact with the mixture in this moment. Add some nitro in order to make the mixture stronger, so when they will do their next test, the resulting explosion will take Sean out.
You cannot interact with this spot any other time, or when the guy who is doing the mixture is removed. I suspect that you killed him already, after he placed his explosive mixture on the table. It would not do anything to add nitro to it when the guy is not able to pick it up and place it on the safe, so your prompt is disabed.
You actually have to stand at the attack spot and aim down your weapon sights. Otherwise the testing run will not proceed. They are all just waiting for you to get ready. Aim at the car and they will initiate the attack. Shoot the dummies in the car and when Maya tells you to get the documents, pick up the crowbar and open the car door. Grab the docs, run to the other car and press the red button. If you have been fast enough, Sean will join Maya in front of the ram. If the ram's security system is disabled, you can activate the ram and take out both targets at once. But if you're too slow, Sean will just leave.
That seems to be a rare bug I have encountered already. He is standing in the shack, waiting for the technician to fiddle with his clock. He put it on the table. If you get the clock bomb from Seans' room in the mansion and install it in his clock, I think he will proceed to take it and wear it. You can then blow it up with the phone from one of the hackers.
Usually if an NPC gets stuck and refuses to continue, you can save your game and reload. All AI routines will be restarted then and they will start walking again.
Not sure about this one. Looks like a bug. You should be able to exit through the side doors in the bunker.
Unclean is to trigger his OCD, you fiddle with the grandfather clock, his pencils and his water temperature, that drives him to want to smoke where you've had a chance to put hallucinagenic drugs in his pack, which drives him into the shed where you can drown him (or whatever)
You seem to be talking about his watch bomb which is a different story track
Technically you need to interact with at least 2 out of 3 of the pieces of evidence before you can leave. There's 2 on the walls and then one at the desk, then the side doors are available

For science I then tried quick-offing the rest and proceeding to the bunker but this time the post-it notes on the walls were interactable.
Retried the mission on a fresh run and did not run into any problems.
