Some decisions are, like in most other paradox grand-strat titles, made to not limit the player by certain starting scenarios. They are there, so you can switch to your preference !
For example if you were to start with a plutocratic monarchy you might want to switch to an autocratic one for those sweet mil ideas. Other people might think the other way around.
Depending on your religion the theocratic monarchy could be the best one, giving you a huge bonus to omen power with the government bonus and with the religious idea, as well as research with increased civ value and the oratory idea giving a bonus to research. If you have a religion that has omens that increase military capability and others that increase commerce or something you can switch between them when the need arises. With those benefits you can have superior tech and during war choose a military oriented omen that is much more powerful than the military ideas.
