Whatever path I give to the initial installation question is not used here.
The installation is done somewhere along a temporary folder named something like /home/..../.local/share/Steam/steamapps/compatdata/2805730/pfs/drive_c/... That is how they seam to have created installation of Windows games under ProtonDB.
My root partition is on the partition I had created for Ubuntu and is about 128GB.
Once installation is done, the whole folder structure is moved back into where my Steam is installed: /Games/SteamLibrary/steamapps/compdata/8500/pfx/drive_c/users/steamuser/Application Data/EVE Online.
So if would have asked to install also the full client packages, its normal it would have run out of disk space because it had about 90GB free and I am assuming the whole client data is more than 90GB. Good thing this time I installed without ths option.
This time it installed without errors.
So I assume if I now tell it to download the whole client data, it will download it my /Games/..../Eve Online folder where I have 340GB free.
I will try it out but first I want to see if the game will start without downloading the whole client data. If it works, then I will tell it to download it and start the game.
But this morning, during an update, again it said I ran out of disk space. It said I need 32GB of free space. But I have enough room on both my Ubuntu partitions (root and /Games).
I tried with the launcher to generate reports, open log folder but it fails because it says there is no Windows application that can open these. So I figured its again using a WIndows like path that Ubuntu cannot opened.
Started the game, waited for it to finish its update of 4.80GB (51050 files) but it failed on extracting around 51040.
I doubled the size of my root partition from 128GB to 256 GB but it still fails at the same place.
I have no idea where its downloading/extracting the updates. There is no where on my Linux partition where there is not more than 32GB.
I think that its installing/extracting in some temporary folder and once finished, moves them all to a Steam folder where all Windows games have their data.
My /Games/SteamLibrary/.../Eve Online folder is still 399.4MB.

I found install log files at /Games/SteamLibrary/steamapps/compatdata/8500/pfx/drive_c/users/steamuser/AppData/Roaming/EVE Online/logs
Editing the last one, I see at the end the error:
