Now with that said. If you are still signed on with faction war and fly into Jita, its probably not going to be the NPCs you have to worry about.
In general, you might want to avoid traveling in highsec on your faction warfare character as you are in a perpetual war not only with the enemy's NPCs, but also with enemy millitia (players). The best thing you can do is to join a corporation that is in faction warfare of your choice and then ask them for the advice on how to travel. The second best thing is to have a specialised hauling character that would be unaffiliated and moves stuff for you from Jita or your trade hub to your place of PVP.
