There is no consequences if you leave ANY corp (NPC or player corp) and you should be able to complete the sister arc whenever you want.
you might want to check if your current corp has a wardec though as the arc will lead you through all empires of new eden and being wardecced by a group like PIRAT can be annoying during travel.
Depends on what you consider a home base. If you mean a place where you plan to live for next ... some time... then yes, move the ships and items you're going to use there. That doesn't necessarily mean every single ship/item you own in every station - it is perfectly okay to leave the stuff you don't want to bother with in a station indefinitely, or at least until you have a time and will to move it elsewhere.
On top of that, you might also decide to move your medical clone to your new area: find a NPC station, dock, look at the top left part of the screen where you see the info about the system etc, find the name of the station, right click -> set as home. This means if you die, you will spawn here.
Also, about your previous remark - there is no such thing as joining a corporation too soon. At the very least your corp should provide you with at least the minimal support/advice, for example if they are wardecced as mentioned, they should explain to you what it means and how to minimise the risk , etc.
