You do get actual normal materials I believe for taking sites over, so it's not not worth it. It's just going to be a bit luck-based deciding which weapons you're going for. If you find a refining site and a material site for a weapon early, sure, I say go for it. Keep in mind probes and archaeology labs also have a cost, I just don't think it's much.
All Ancient DLC does is redistributes those spendings into wasting them on building laboratories, probes and excavating sites instead. Not to mention the dangers that come from trying to secure one.
But sure - the sooner you can get ancient weapons the better. Infinite ammo is their least important feature, frankly.
