The first encounter was designed to intimidate you by the Dev. Yes, it is true. You cannot fight this serpent. Someone had already tried it and put the attempts on Youtube. When I said "fight", I mean a proper fight. You will definitely die in your attempts. You see, one "touch" from the serpent and you will be dead. And you cannot deflect these "touches". In effect, each encounter is purely by stealth.
The 2nd encounter is in the sunken valley where the river is poisonous. Talk to the vendor and he will show you the entrance. But please do not attempt this if you don't have the puppeteer skill or the raven prosthetic tools.
By the way, there are conditions that you have to "satisfy" first, namely talking to certain NPC, or defeating certain main boss, etc., before you can get the 2nd encounter.
The 3rd encounter involves the act of giving your precious "rice" away in return for some valuable advice. Or you can go and watch the 100% playthrough series of videos on Youtube. If you do, I recommend FightinCowboy's series. Not only he showed the tactics but he explained it quite well.

Is there really one serpent though? Because like I can kill one of them and have the other still be alive and ready to attack my monkey. It's either that or there is one great serpent with two heads... though there is definitely not 3, as you say.
The 2nd encounter, though you can "get" it very early on, you can only achieve it with good success rate of perfect parry and insanely cool mind.
