Controllers don't register besides Dualsense trackpad
I have tried using an Xbox One controller and a Dualsense. I can use the Dualsense trackpad as start and select but none of the other buttons work. None of the Xbox buttons work. I'm' using Proton. I played through the game with a Dualshock 4 back when I was using Windows. Anybody have any ideas? I've enabled/disabled Steam Input, changed layouts, tried Big Picture Mode. Nothing has worked.

I'm having the same issue. The game isn't recognizing my controller

I fixed this by unplugging my keyboard before starting the game.
Please, try solution from this thread https://steamcommunity.com/app/814380/discussions/0/1850323802586332873/?l=czech&ctp=4
I’ve searched and struggled with my elite 2 for 2 weeks but this solution really helped

I don't know how this works on Linux. I tried it and the GUID for my keyboard and Dualsense were the same so it wouldn't work for me.

That is unacceptable. The game has been out for a while and they still haven't fixed the problem of it not accepting multiple inputs?! That is some pretty basic stuff.

I also tried unplugging both the keyboard and controller yet it still wont recognize it.
This happens a decent amount of times.

Open up your Windows Bluetooth Settings (Click on Search and type in Bluetooth)
Disable and Enable it again and then try and re-login to Steam again.

The problem is Steam, not Sekiro's inability to detect it.

Go to Steam Settings--> Controller. Ensure that the following settings are enabled:

Enable Steam Support for Xbox controllers
Playstation Controller Support is put to Enable
Xbox Extended Support is Enabled
I use this site to ensure that the controller is actually detected by Windows.

I have used this xbox one controller with countless other games on Steam and have never had a problem until now. I just updated the firmware in the controller, uninstalled the drivers, restarted the computer, reinstalled the drivers, restarted the computer, checked those settings and tried to play. Still doesn't work.

I then booted up Ghostwire Tokyo and Armored Core VI and both detect the controller just fine.
^ Are you using only one controller in your system? I saw this post where Sekiro would only detect the first controller, if someone was using more than one gamepad at the same time.

It is the only one I own. If it is creating a virtual controller or detecting my mouse and keyboard, then I have no clue. I don't want to download anything from github to play this game. If there isn't a setting or something I can do with what I have installed, then I simply wont play the game or buy anything they make in the future.
I found plenty of fixes all over the internet.

If you can't/won't use another program to solve this issue, then you are intentionally limiting yourself to solving an issue that is clearly your problem.

I should not have to download a 3rd party program to play a video game that is designed to be played with a controller. Again, I have played many other games with this controller and have not had an issue until now. This is Sekiro's issue, not mine. FormSoft and/or Activision needs to get their act together. This is pathetic.
OP, if it's still detecting 2 buttons like start and select, I've had this issue and it took me 897 years to find how to disable custom button chords/shift mode/whatever they call it in Steam's controller setup. Dude is not telling you wrong, it is a Steam bug, it enables this 2nd layer of input without you doing it, and it won't even tell you it's there, just blocking all the stuff you would do normally for no dang reason. It takes a minute to find it, but I deleted anything that even prompted a custom shift menu and it suddenly acted fine, like I didn't notice all that sus ♥♥♥♥♥♥♥♥ it had done. It's stupid, but you can get it to work permanently. Good luck.

I'm OP, I fixed my problem by unplugging my keyboard before launching the game. I'm not the frustrated person.
