39/40 Prayer Beads

If you are sure you beat all the minibosses, then probably just grab a guide and check out the half dozen or so that are hidden around the overworld and not dropped by enemies. SInce you're only missing one, that means you have clearly beaten at least two of the endings and a guide isn't going to spoil any locations or anything. Your only other real recourse is to search the entire world top to bottom.

Here are my two guesses:

- In the Gun Fort where you fought Centipede Giraffe, there's a hole on the floor. Right after you drop down if you look on your left there should be a tunnel, follow it and explore it until you find the bead https://www.youtube.com/watch?v=G4rEveIUlxA
I had 39/40 too and this was the one I was missing

- In the building where Tengu gave you the "rats" mission (battlefield area, where the horse boss was), you can climb all the way up, where you will find a chest with a bead in it

did you beat the mini boss at serpent sculptor when owl attack ashina castle ,i think the mini boss there is missable .

Better go through list of beads. My last one was near Centipede Giraffe boss. Another one which is failry easy to miss is in Senpou temple, in underwater cavern.

There are 2 "secret rooms". One in ashina castle and hirat estate. Both contain a bead.

If you find yourself checking and rechecking the list and start to lose your sanity (Like I did.) you should check the offering box next to Hanbei. If you missed one permanently it will be there.

Check the wiki for bead locations. If there are any that do not sound familiar to you, check them.

I was missing about 4 beads in NG+. Two of them were the beads you get by doing Hirata Estate hte second time, one was hidden in the sunken valley in the cave system accessible beneath the "centipede giraffe" fight, one was on top of a giant statue accessible from just before the fight against the double-ape combo.

Ultimately it's a matter of just checking places you might have missed until you get it. Best of luck.
