Upgrades vs strictly superior upgrades
Hi, I don't get it that the game doesn't "replace" basic prosthetic tool when you upgrade it by another one which is strictly better. What is the point to keep Loaded shuriken when basically a spinning shuriken does exactly the same and even more. Same thing for gouging top vs spinning shuriken. It is a bit confusing to have that much tools when you'll use only a few of them. I agree that some upgrades are a kind of "specialization" (loaded spear thrust type vs cleave type) and in this case, it's good to have both. The same thing happens with some combat arts : you can use an "ichimonjii double" in the same way as a simple one by not attacking directly after it.

Is there any use I didn't think about concerning this whole thing ?

Every upgrades have their own usage, you cant judge them because they are weak, they have their use on different situation. Eg. Gouging do more damage and posture to land enemies, whereas Spinning do less compare to Gouging but do huge damage and posture to mid-air enemies.

The question here is why the starting tools and combat arts aren't removed from the corresponding lists.

More true to later Prosthetic upgrades than early ones or most combat arts, although "upgrades", later prosthetic tools are more situational. Umbrella fortress is a very good example: while Loaded is superior to standard by having a deflect mechanic, Suzako's Umbrella blocks fire damage, while the Phoenix Umbrella blocks spectral (I think the names are reversed, heh).
Flamevent is another example; Okinaga's Flame is generally the best to other options because it does the most while costing the same, but the Lazulite Sacred Flame sacrifices Burn damage to hit spectral beings.
Lastly is the Shuriken line: Sen Throw and Phantom Kunai both cost 2 emblems to use instead of one, and more often then not, you'll use the less upgrade, Gouging Shuriken more as it costs less for what you want it to do.
As far as combat arts go, much of the later ones will take the same resources as all prosthetic tools: Spirit Emblems, and some perform criminally sub-par for the cost (I'm looking at you, Spiral Cloud Passage).

EDIT: I read the post again, and honestly, I just think it's easier to implement a system to where nothing is generally replaced while a select few are. I'm sure more bugs would come from a system that's very selective. Also I guess there'll be people complaining about liking the aesthetics of the weaker variants and use them more for fashion-shinobi reasons.

I am sure the fire/ghost iron fortresses also can deflect which completely proves the point of OP.

Oh I've read the post one last time and selectively avoided a few words from it, I believe. I've acknowledged my views on the lesser prosthetic tools as an edit in my initial post. Sorry about that.

Not to be disrespectful but your info seems false to me, I'm at the castle siege part, here purple ninjas and their dogs/wolves appear on the roofs, just get to the antechamber idol if you want to test this. I can 1shot each dog using spinning, just tap and kill thats it, but when I use gouging the dogs survive the tap with the bare min HP, their posture is in red tho but I need to use charged to kill them using a single shot and not waste emblems...!

So no gouging dont do more dmg to land enemies it does pierce the block and dmg their vitality, oh and there you can try too spamming spinning and gouging at a purple ninja the posture dmg seems the same for both the only dif is gouging pierces through and do vitality dmg but posture seems the same, it would be easier to notice if there was a numerical value for vitality and posture dmg
