Spirit emblems randomly missing

So I'm reasonably far in the game, and have bought out all the limited stock from the available vendors. Thus, I'm buying hundreds of spirit emblems in order to get rid of loose cash and to eliminate the need to restock on emblems. Thing is, they recently started going missing. After a death to a boss I'm suddenly down from 300+ stored emblems to just one in the inventory, and none in storage.

So far, this has happened twice. The first time, I thought maybe I went over 999, and the counter wasn't prepared to go go to 1000 so it went to 0 instead. However, this time I know I had somewhere around 300, and the same thing happened, so I'm thoroughly confused as to the reason.

Anyone else with this kind of problem?

It keeps happening, I'm constantly ending up with 0 emblems in storage despite not using them up, it's really affecting my game :/
