The game always used to store savegames and replay files within the same folder.
or - do you have the same problem - and how do you handle it?
Just delete them like you'd normally delete a file on your PC.
And no, I don't have the same problem with them. As I've said, the game always stored savegames and replay files together ever since the CD Version :)
When you load a aoe2record file in the game, you see a replay of the game you played.
Not entirely but you can significantly reduce the amount of replays the game creates. If you play a non-campaign game vs the AI, untick the "Record Game" option. The game will still make a replay called rec.aoe2record but it overwrites it everytime you start a new game.
I think for campaign games you can also disable the option to make replay files but I don't remember where
EDIT: Skirmish games the record tick box option in in the bottom right of the options of the lobby, untick that. You'll have no single player replays now.
