Both were empires in teh Middle Ages, both even more or less predate the Aztecs, which were honestly quite late to the party, and both even actually fought the Aztecs, while the Mayans mostly did not.
Mayans were added in over those, because of pop culture.
I like the Mayans, but neither their inclusion or design (Archers were considered the lowest order of soldiery in Mayan warfare, their favoured weapons were massive jade throwing spears) are very true to their historical importance.
If AOE2 was a story the Romans would be a character like Ned Stark, Dong Zhou or Leto Atreides. They die early in the story but they have a huge role in setting events in motion and even after their death their influence on the living characters is strong.
So many people wanted to be Paul Atreides, just to claim that prestigious legacy!

And I agree 110%.
Another idea of mine for an AOE2 Rome campaign: it would feature the Kingdom of Soissons and/or other imperial remnants fighting for a place in the "world after Rome". The first half of the campaign would be a flashback of the events of the Fall, and the second half they would estabilish a kingdom only to be doomed at the narration after the final mission (as we know that these remnants only thrived for a few years).
Since we had Huns and Goths all these years, with the late Romans in the game we can finally make a good recreation of the Fall of Rome.
The event that started the whole AOE2 timeline should get at least an historical battle, if a campaign is not possible. (This also applies to the Fall of Constantinople)
They're going to mess up my singleplayer skirmishes if I should be willing enough to throw away money for them.

AoE 1 = ancient times, AoE 2 = medieval...
