Do I have to waste my first Mite because of the metamorphose story block?

Pretty much - well its not a waste, since you'll most likely need its stronger form soon, but you can catch a new one on duckling island soon - as soon as you unlock the boat. - its the small island with only one coast north north east from the central continent there is also a chance for tokos to spawn on this island - they give 2k exp

Damn, was kind of hoping we get to do as we please and raise a starter to its maximum potential. Thanks for the tip!
