In my setup the production overflow to the warehouse started a bit later at the point when more goods were stored inside export area in the factories...
However factory connection is one thing to rework in my eyes as well)
Truck will unload most probably directly to warehouse, because is less filled than farm..
but immediately the buildings around will take crops from warehouse.. so you can have feeling the resources are lost.. but I hope the factory (food and distillery) will start production.. and you should see a production percentage at those when truck unloading crops at farm..

Another bug I've noticed is when you send a truck with food to store it onto the same warehouse that the food factory is connected (check my save for example) the food simply disappears.
Can you confirm this?
I noticed that if I have 2 silos connected between them and to a farm in one and and, for instance, a distillery in the other end, the crops will not be moved between buildings.
Is that intended?
Is any kind of forklift planned?
Forklift functionality is planned.. so for storages you will able to select from where should storage take resources.. and where it can push..
When factory makes a production.. it fills the storage which is less full.. so one time may be internal storage.. one time the external factory..
Regarding a second issue.. not sure if understand good.. but if any truck come to load the food from warehouse (which is connected to food factory also).. the vehicle can take food from both food factory and warehouse (again according which storage is more filled)... so this is intend ..
Hmn, I see your point, thanks for explaining the actual system!
Also, I hope to see that forklift function, sure it will help with resource management :)
