my workshops are running good. But I'm on a smaller scale as you are atm. I got 10 k citizens approx. Not sure about vehicles but 3 repair shops.
I'm not sure about those two check boxes in the menue.
I heard that one of them is to not abort a repair session.
I'm hoping to see an answer from some other Comrade here.
The trucks which can be based in the workshop are for repairments outside the range of the workshop.

If you have trucks in there than they will move out to the facilities where vehicles are based and repair them.
So they drive to CO's, DO's, Police Station and so forth.
Vehicles in lines have no place to sit idle and be repaired. So the option allows them to go to the repair station and be repaired there, without use of the repair building trucks.
I think - don't know exactly mind you - "allow to cancel when waiting too long" is an option for when you don't have one of the required goods (yet) to repair a vehicle and waiting for it indefinitely would stall the queue of vehicles that need repair too, but may not need that one missing goods to be repaired.
Since that decision could send non repaired vehicles off and mask the problem of the missing goods you get the choice to knowingly make that decision. It is a choice between evils as stalling repair for all vehicles in need of repair is bad too.
To reduce the amount of work your repair building trucks have to do it is a good idea the build a repair facility right next to places vehicles can go to on their own and sit idle for repair, such as train depot or train distribution office, vehicle depots or distribution offices, ship docks or port, helicopter pads and plane parking platforms. This is visible by a brown/orange sphere of influence close to and around the building. Planes, ships and trains can go there ( or will be there by default ) and can get repaired without use of repair building trucks.
One more thing to say about all this : most buildings have a service slot that is used by garbage trucks, ambulances, police and repair trucks. Sometimes a repair truck will block this slot for garbage trucks, construction vehicles for building repair or machine replacement ,ambulances or police and you get traffic jam messages. This is however a "jam" that will solve itself : the repair truck will leave when repair is finished. There are notorious places where repair trucks cause more problems : they just go sit at the entry of free distribution offices for example.
If I have vehicles in a line that I want to have repaired than I need to have both boxes checked?
The reason why I'm asking is that no matter what boxes I tried on or off the workshop worked.
The trucks head out to do the job but the lines I'm not sure yet.
I did see line vehicles physically coming in and get repaired in one of the buildings lanes now and then. Sometimes later in game with a lot of old worn line vehicles, all lanes get occupied inside the building, and will even block worker carrying line buses from delivering workers, or sewage/water trucks ( if there is no water/sewage piping ) as they then cannot drive through the building. This of course halts all repairs and needs attention. ( or needs to have an outside bus stop so it can't be blocked off to workers, but other service vehicles still get jammed )
I never checked if line vehicles come to the repair building with the checkbox off.
However there are some odd exceptions :
1) the line buses i often use to staff the repair buildings - i build them next to train depots, ship ports, and such and thus some distance from residences - do not seem to be repaired at all, while they literally drive through the building all the time delivering workers.
2) The trucks the repair facility uses to repair other vehicles do not seem to get repaired at all neither, while they are based IN the repair building and it's auto-repair zone. Maybe they are so often way from the building that fails. But i don't think so.
3) Line vehicles do seem to deteriorate much faster then DO based vehicles. Maybe due to mechanical burden because they are always moving, or maybe when waiting for cargo cannot travel to the repair building to get repaired. Or maybe because when they need service they are not in range of visiting the repair building.
A lot of things are unexplained and a mystery. Unless someone has observed how it works in detail ofc.
It is the one thing that could be much improved : better documentation how stuff works in game. And especially the checkboxes and their consequences.

I will share my observations as soon as I have updates.
My workshops do their job so far.
But a few busses won´t get their full service.
I had the upper box unchecked for quite some time now.
A few busses from CO and lines did not get fully repaired.
They obviously went in but left with some 40 %.
I keep my vehicles at 30 %.
I basically try to achieve if a vehicle find it´s way to the workshop that he get´s his repair no matter how long it takes.
Will check this upper box in future.
The metro stations have road access, and is within distance of the vehicle repair station.
The metro trains themselves have 3 stops, two stations and an end station.
its really annoying, i have to sell the train. Then buy a new train, then find another train on the same line to copy the line from to the new train.
If i click the spanner, it says searching for repair station, and still nothing happens.
The metro trains must be in the end station.
We are having trouble managing the train time in the end station :(
Variable mode sends the trains out immidiatly, fixed time is very hard to manage for 20+ lines with all different distances, and stop counts, route time etc
