there can be many reasons for your problem. We can only help if we know exactly what your railroad system looks like. A few screenshots would help here.
However, I suspect a problem with your signaling.
That's why I can only recommend that you take another look at or read through the official tutorials. For example, in your question you talk about pre-signals and (main-) signals, which exist in reality, but not in the game. Here there are only main signals that monitor the blocks to different extents. The simple main signal monitors the immediately next block and the chain signal also monitors the following block.
Maybe it's just a problem with your choice of words, or maybe you have misunderstood the function of the signals in the game.
So maybe try to make "dedicated" railways.. Example seperate passenger and transport network.
For example have one trainstation from your city directly to the factory where they should work and if it cross a cargo railway then build a bridge above vs the railway touching each other.. it make things more safe that your very important passenger trains will never get stuck in traffic if they have their own line.
els think about what trains you buy, its a good idea they can drive at the same speed.
Regarding signals watch some youtube videos and always remember a train need to "stop" inbetween two signals so they need to be apart by some distance most places.
And remember another thing... Imagine the train track is electrical wires that touch each other. So all tracks that you cross or make side railways from need a signal to "stop" the electricty from flowing or said with other words your need signals.
Well its hard to explain, but watch tutorials and try to keep it simple and dont compress things since the trains and signals need some space to work properbly.
