Anyway, I will measure and get back.
So the solution ( you may not like it ) : To raise the land of both end of both bridge to 45 m or above. And build a road bridge and a rail bridge.
Realistic mode : Use a few excavators and bulldozer for raising a hill and flat the hill a bit and measure the hill and make sure it will pass the 45 m mark. ( use 48 m to be sure ) The extra is the bridge itself. Than smoth out the hill on both side for a nice slope for the road and the rail. Place roads, rails and bridges. Double check the height. Next is construction. It will be a long process. And I hope you got a lots of steels. It will be expensive. A CO have to be near by and a passager transfer point also near by for the need of workers.
I just look at the last picture. Both ends of the bridges is rocky. On the right, you have a "town", so check the height using the measure tool. If that is more than 45 m, than no change , but the rail tunnel look low, so you may need to destroy it and build a rail across that small town. The left side will be "easier" but the rocks will make the excavators / bulldozers very hard and long to raise that small island / point.

The ship is, indeed, 39 meters. I was wondering how to make bridges higher,
This was the maximum what the game gave me.
And if I would raise the ground to much than there would be an ugly gap between the posts and the water.
I built the bridge in cosmonaut befor.
Than I had huzzles and I spent almost 2 billion in autobuild.
Now the sh!tshow starts again.
I know that the mistake is sitting in front of the screen.
But sometimes it hurts.
So I will try to get something new .... myooow... this will take a while.
There is this arch mod which is under monuments. Do ships pass underneth there?

You rebuild both bridges.
By looking at it. The lowest pillar is 36 m and the other is 37 m. So rebuilding for just an extra 5 m is ridiculous. Check for mods ships that will do the same job but may carry less. You need 35 m or lower.
