Disabling auto build while you plan your network is adviced.
Firstly, there are two types of pumping stations, one with the road on the left side and one on the right. This greatly helps with placement. I suggest first your drills, then pumps and stores that lead to the refinery. There should be sufficient space to place everything between the drills. Roads dont really need to be very efficient, and you can have them make the long way round your refinery without much issue (except with firefighting and\or build speed might be affected).
Second, I dont know how many people know this, but you can build bridges over the pipes. Place your pipes, then use the bridge tool and Q and E to raise the bridge level. You have to place the start or the end of the bridge first. Tapping Q or E twice usually makes it go over pipes. This is also useful in regards to intersections and rail placement.

Pity the pumping station connectors weren't variable height so you could span a long distance over a few roads and rail lines without having to make a big space for the pumping station to fit on. Even raising the ground can cause problems if existing infrastructure only just leaves enough space for it to sit in when the terrain is flat.
A possible mod idea: Pumping station with connectors on the top instead of the bottom.

I've had exactly the same issue with conveyors and it can be really frustrating.

pipes has almost no issues at all. except if you want to run them through buildings or underneath .... :P
you can elevate with q and e also try to build by blocks as short distances in difficult areas.
