Too many semaphores = can cause trouble. It can be useful to use less in crossings, and use more on long ways to have more forced segments so more trains can go the same direction at the same time.
As a general rule: have as less single lines as possible, always use a dedicated rail line for one direction and one for the opposite.
It's a never ending puzzle game, but it's a fun one.
No matter how complex your system is, it can be 'semaphored' and work.

Keep in mind that everything between two semaphores counts as 'block', and even a line that is never used can be blocked by a train. Play around by placing and removing semaphores until the ones blocking don't block anymore, until you get the hang of it how the system works.
You need to consider where trains/trams are stopping and never place a road crossing the raiload there! I learned that on my own mistakes. Just place that crossing elsewhere even if it is a bit detour or solve it with a bridge over if possible, but that is not your case now.
When you are planning your rails and roads you need to consider such critical areas.
Now just watch your road rail crossings and remove all where there is most of time red signal for vehicles and move them elsewhere. It is easier to move roads than rails.
