"Welcome, Seraphim"?! [Spoilers]
In the codex, it says that one of the Maykrs known as the Seraphim stole the essence of The Father. In the history of the Sentinels, it says that the Seraphim performed an unknown ritual on the Doom Guy, which embued him with Maykr magic. Presumably, that was why he stole the essence of The Father to begin with. We can clearly see in the story that the Doom Guy and the Seraphim aren't the same people, and yet on Urdak, when you walk into the room where the Khan Maykr is, the room greets you "Welcome Seraphim". Anyone got an explanation for that?

there's also that vega quote and that voice yelling after a boss battle and haydens spoiler: alien desing and spoiler: how he merges with doomf otress easily and mayn more, prolly for dlcs or seaquel

When he enters the procession room, the Slayer is carrying the essence of Samuel Hayden with him, lending credence to the theory that Samuel is the Seraphim. The Seraphim “stole” the essence of the Father and, if you recall, Vega says at one point (paraphrasing), “wait, am I the Father?”.

So, my guess is that Hayden was the Seraphim and Vega what’s left of the Father.

I think it was unnecessary to explain the doom mariner's power with mayor magic whatever. It works so much better when you leave some things unexplained

Then you have people shouting plothole, so it's better to throw anything than nothing, I guess.
At least they have something to base DLC or sequel on - not that I care about the story, because I want to slaughter demons in most violent way imaginable in this game, but that's just very sick and twisted me.
