I wasn't given the Can't Perfect Perfection milestone

beat the game without picking up more than 1 crystal or praetor token, and the milestone is still locked, are you supposed to beat the game without doing challenges either?

Challenges do give you praetor tokens so probably

You can get the tokens, you just can't spend the tokens. Spend only one token and one crystal. For the crystals, you can only pick up one since it will make you spend any others you may have picked up.

You can do it with challenges. I only spent the very first token (more rad suit). I did it.

You can save up praetor suit points and buy any upgrade you like. I bought the weapon swap speed upgrade and still got the milestone. You can get any upgrade you like, you just can only get one.

ya it was very vague in the beginning so ya 1 crytstal basically and the suit only what you get from the fortress since its an objective but can get more points but just 1 perk as in the 5 point 1 like the grenade or ice bomb but 1 or rad suit or any of 1 token or any perk basically one light lit of any color but one is how i understood it and crystal if you start at 100 health it means if u pick that u go to 125 if 25 on 1 since theres 4 u go to 200 but ya 1 health bar or armor or 1 of ammo 50 to 75 armor since u go to 150 and ammo 16 hotgun u go to 18 so ya token dont matter i guess just 1 light lit one perk of any type

One problem i have with milestones is that the milestones list only takes into account the milestones you completed in your previous game file. Fx if i launch my ultra violence regular save file, then it won't show that i completed the extra lifes milestone. But if i load the extra lifes milestone save file then it shows i've done it, but then a few other milestones aren't completed.

maybe is a repeat on the save file like single save slot ones some stayed permanent unlocked if thats the case not sure if there is a use which is weird

In my first playthrough, late 2020, my milestones got glitched, which I didn't notice until I'd already wasted the time beating the game (Bethesda support just basically said "no, we don't test our ♥♥♥♥; sucks to be you *shrug emoji*").
Now I'm working on my second playthrough, and I'm trying to go for this achievement. Does anyone know if it is possible to get it just having only acquired the tutorial crystal and NO suit perks? Like is it SuitPerkCount = 1 or SuitPerkCount <= 1? Gods willing it's the latter!
