Check out infested planet for some ideas, they really nailed the hive formula with mutagens, variety of units, power-ups, special abilities, etc.
There is Spellforce (3) which is basically dedicated RTS engine with full set of features but it still isn't exactly good (the heroes, the writing and everything else is great, just the RTS part is not "it", thankful fully avoidable).
There was Dragon Commander which again, did the RTS part technicaly well but otherwise it destroyed the good "Dragon" game.
On the other hand EXOR games are really great with top-down single-unit games with great, fluid (and simple) controls and splashing tons of little enemies with a lot of debris flying around. I would stick to that.
And simple Shadowgrounds type of game sounds great as it is. With some collecting, upgrading, some home base building and maybe some AI drone companion.
But just because they've modelled tanks that trigger some nostalgic C&C memory :) don't be fooled RTS can blend with other genres well. Just the camera and unit control requirements are so different to even begin with (try SF3 to see how bad it becomes when you need different control/camera settings for group of units control and different to control your heroes in RPG style because one it unusable for the other, and same was the Dragon Commander).

Time to double your dev team so i can have both next year. MONEY'S NO OBJECT RIGHT?
Or if you wanted to take it even further, give a cloning building that can make friendly versions of the enemies who will run around defending you.
