That's not true. I started a New Game and made it there first. He is still stuck in the tree and gives you the thimble.

Well, I'll explain, how was I testing.
- first playthrough:
I completed mercy dreams and killed Ten Piedad - and right after I go to tree man - he was alive, so that's not trigger for sure
- second playthrough:
1. I go right toward Jondo from start and killed miniboss, and checked after - tree man was fine.
2. Droped the bell in Jondo and opened shortcut to starting location and checked after - tree man was fine.
3. Go and killed 3 waifus boss and checked after - tree man fully turned into tree and I could not speak to him anymore.
The whole second playthrough took 50 mins from me, so I'm sure it's not timer. Maybe he can become a full tree if you kill both others bosses at same time before talking to him, but I'm sure, waifus turn him into tree.
Third playthrough:
Tested, if dying a lot will ruin tree man's quest.
Died 10 times - tree man was fine.
Died more to get "Weight of true guilt" - tree man was fine
Fourth playthrough:
Checking if exploring everything except beating bosses will affect tree man.
1. Explored every possible location without killing bosses, 44% 2h26m - still alive (without completing any quests)
2. Gived hairs and meat to window guy - still alive
3. Gived all food I had to healers and talked to ice feet guy, got a relic to talk to dead - still alive
To that point I can conclude - exploring locations will not ruin the tree guy quest
4. Killed Penidad - and all sudden quest was ruined. And that's pretty wierd, because on my first playthrough I killed Ten Piedad right at the begining of the game and the quest wasn't ruined.
I think, that there are two different triggers that must be activated to cause Gemino to turn into the tree. Killing one of bosses + something else (maybe breaking the bell in Jondo)
Really dumb they put a cherub *and* the final bones in that cave, but make it lock-out-able. I really don't wanna replay the whole thing just for that ._.
You still can get into cave, even if it's locked
Made a new save, finished Mercy Dreams and Grievance Ascends bosses, avoiding Where the Olive Trees Wither until that was done. When I finally went up there, Gemino was still alive and you were able to get the Frozen Olive and have the Incense Garlic cave opened for you to use the Dried Flowers. Basically, don't visit that area unless you intend on finishing it immediately.
You can get a relic that prevents fall death later, and jump down into the cave from area above.
1. Gemino alive when you encounter him, gives you the thimble, you fill it with oil and bring it back to him when he is still alive:
Leave the screen and return, he is gone now, and will have dropped the Frozen Olive bead. If you go to into the cave on the left of the next screen, he will have turned into a tree after opening the way to a sarcophargus. If you use the Dired Flower found in the room before Our Lady with the sarcophagus, it will open, and you can drop down to get a prayer and explore the lower cave.
2. Gemino alive when you encounter him, dead when you bring him the oil:
I heard you will still get the Frozen Olive after giving him the oil and leaving and returning (there will be a flower bed now), but the cave will not open to the sacophargus. You can still access the lower cave by the method outlined in #3 though.
3. Gemino dead when you first encounter him:
You can't do the oil quest, and won't receive the Frozen Olive. If you save enough Chidlren of The Moon, then you will get a relic in The Sleeping Canvasses later that allows you to fall into bottomless pits (marked by always having some fog in them) without dying, accessing the rooms below it. If you jump down the pit on the next screen after Gemino, you can access the lower cave, and still get the pryaer the sarcophagus would have let to.
