I have the same question, does playing after that point overwrites subsequent chapters starting inventory and upgrades?
Maybe a bit late but I tried that out and I kept my crafting materials and upgrades. I assume that the game saves a specific save state at the beginning of each chapter. So you can go back by reloading the chapters, collect your missing collectibles and then go on at the latest chapter you were playing. Of course by loading an other chapter you lose your progress in the latest one, but this warning exists in the game too
