So what they could do fix the problem? Either port X1/X2/X3 to run natively with a save feature or enable save states only on Stage Select screen (similar to save assist in MMZZXLC).
Sucks that you lost progress because you didn't know. It's happened to me before in games that I assumed would autosave but didn't. All you can do is make sure to set aside some extra time for you next attempt, or stop playing.
Incidentally, Sigma's stage really isn't too difficult once you obtain the upgraded arm part. Simply charge up the Rolling Shield and fire. You can ignore most of the enemies while you navigate the trickier jumping portions, not to mention recharge all your weapons and sub tanks before you face Sigma.
