Considering Kojima worked for Konami, that's impressive.
I mean, I liked the concept video Retro Studio offered for Mega Man X, a different style and genre, but didn't look bad.
(Aside from character art. I'd have preferred it with the anime style we all know)
But, a pity Capcom said no.
(To be fair, this was right as they pulled the plug on all of Mega Man's projects)
I'm figuring there's still some legal snags, otherwise, they'd likely have released Legends 3 by now, considering it was almost finished back when the big hiatus started.
But, if there's legal issues, that would explain a lot.
Hideo Kojima made the Metal Gear Series for Konami not Capcom. He had nothing to do with the Mega Man series...
Well, to be fair, even in 11, Mega Man still can't wall-kick or air-dash. Nor does he have subtanks that can be refilled (aside from buying new E-Tanks).
And yes, Command Mission was a good RPG.
If they were going to do a 3D metroidvania, they'd likely use it on the ZX series, as that's already a Metroidvania.
Besides, doesn't the Legends series already do that?

(I love how they even worked in the Gravity Well as a cool grenade, sucking in items.)
TPS = Third person shooter. Examples of the genre would be games like Bloodrayne, MDK, Lost Planet and yes, Megaman Legends was a TPS metroidvania. Only reason I mentioned figuring out the controls for it is that the way they worked in MML was acceptable back then because of hardware limitations at the time, but nowadays people expect more for a control scheme, like free-aiming while moving, and that can be tricky to implement into a third-person perspective in a way that satisfies everyone. I guess if they gave it Lost Planet's control scheme that would work though.
