Replacing X1-X3 with Romhacks
Is it possible?

For example, Zero's inability to collect things for X in X3 is something that was rectified in the Zero Project romhack (you could play as Zero entirely if desired, and in exchange his Z-Saber was nerfed in boss fights, among other small changes).

I'd love to replace the onboard X3 with X3 Zero Project, among other things.

First of all, the "roms" used in the collection are definitely modified to some extent, and may not be all that similar to original rom file structure...
But, if structure WAS at all comparable, or at least understandable...
And you could compare the Modded ver with the original ver...
And then make the same modifications to the Collection ver...
Then yes, it should be possible, once the structure is at least mostly understood.
Probably...
Theoretically...

Also, that is an awesome looking mod.
Is the saber damage the only nerf? Seems like there should something more, cause Zero starts off being rather OP in more than just damage...

Eh, Zero starts off stronger than X, but upgraded X easily trumps Zero in base X3 imo (EXCEPT for Z Saber damage, obviously)

Taken from the readme of Version 3 (although Version 4 is out now, which makes a few additional minor changes and includes a code re-write) :

Features For Zero Project (Zero Base Mod)
-------------------------------

1. Play as Zero anytime except areas where he's unavailable such as the introduction stage.
2. Zero is able to use sub-weapons.
3. Zero can scroll through sub-weapons with any method.
4. Z-Sabre damage varies depending on boss. The damage is based off of the bosses speed/power combined.
5. Zero is able to gather Heart Tanks, Energy Tanks and Ride Armor chips. He's able to fill sub-weapons and Energy Tanks while also able to use them.
6. Zero can use Ride Armors.
7. Updated dialogue to reflect both characters being playable.
8. Zero can obtain capsule upgrades and use them to an extent.
9. Zero has slightly higher health than X.
10. Hyper Cannon can be used regardless if it's full weapon health or not and it heals 2 bars per hit with or without it equipped.
11. Zero CANNOT use the hyper-cannon.
12. Zero has new animations for charged Triad Thunder, Ray Shot & Gravity Well.
13. X and Zero are swapped during events. If you're Zero, X will appear, vice versa.
14. Menu has alternate text for X and Zero, thus giving Zero the 'Z-Buster' instead of the 'X-Buster'.
15. Energy Tanks work like Mega Man Zero. If you're health is filled during a sub-tank's use, it will stop healing.
16. X and Zero have completely separate dialogue.
17. The game remembers who you played as last after you've beaten a level or died.
18. A feature from Mega Man X2 in which you can shoot both buster shots at once and both will deal damage instead of the large wait time (This includes X's cross-over shot).
19. X's final cross-over shot is slightly nerfed. The extra shots on it each do one damage each instead of two as every shot can now hit bosses consecutively.
20. Quicker Z-Sabre movement on Zero.
21. Quicker Tornado Fang/Frost Shield.
22. Zero can fire both buster shots and the Z-Sabre without any wait time for the shots to disappear off screen, X, however, cannot.
23. The unused buster frames Zero has are incorporated into his animation making them 'slightly' smoother.
24. X's animation when firing his cross-over shots are MUCH quicker in both air and ground to reflect his better use with the buster.

Other Features
-------------------------------

1. The Z-Sabre is heavily nerfed on bosses to make it more difficult and less overpowered (The projectile has the same power if you decide to get the Z-Sabre for X).
2. Separate ladder coordinates for X/Zero to make it look more smooth and not a jumpy animation.
3. The 'X' on the stage select screen is now used for switching characters. It will change to an X or a Z to reflect who you're currently using.
4. X's helix-shot has been altered so it actually does something and NOT lag the game. Each shot hits individually.
5. Quicker screen scroll in menu.
6. Faster dialogue in menu when swapping characters.
8. The Golden/Black Armor can be saved via passwords.
9. New portrait palettes if you have Golden Armor/Black Armor.
10. New feature in which before the Z-Sabre boss in Doppler's level if you're playing as Zero, it forces the menu to load and X warns Zero to be careful.
11. No more force field generating on the armor upgrade.

Someone apparently overwrote one of the roms (X1 I think?) in the collection with another padded rom (Enlarged so it was the same size as the rom it replaced) and it loaded. No idea though if it was playable though.
