Mega Man X1 - game overing in Sigma stages question

Let's say im in sigma 3 and I game over -- will I have to restart at Sigma 1?

No, you will start at Sigma 3 again (I think).

If you continue playing the game, you will start at Sigma Stage 3. If you exit the game (restarting or going to the main menu) you will go back to Sigma Stage 1.

Make sure you press y to save and when you come back it to again.
Load your save up, do not save again if you game over otherwise have fun climbling back up to sigma from stage 1.

There are no saves between Sigma stage 1-4, but the castle isn't too hard with the right special weapons and Sub Tanks.
